my tom cat bites and lays on top of my kitten. what does that mean he was trying to do?

Well it is likely that he trying to keep it warm and the biting is just play. Male cats even toms don't try to kill kittens. However if he is trying to mate with the kitten (this can happen because the queen will still smell like she is in heat but she will turn him away) so the male cats gets frustrated and may try to mate with the kitten. This is where accidents can happen and strangulation can happen.

My advice would be to keep an eye on him to make sure he does not get too boisterous with the kitten. Of course having your cats spayed and neutered is the best option.
